Before and during technically the Emperor was the leader of Japan.

With the age of feudalism in Japan the title of Shogun was created by the Emperor. On paper the Shogun was only the military leader of Japan and the Emperor was in charge, even at the height of feudalism. However in actuality the Shogun became so powerful that although he reported to the Emperor the Shogun could impose his will on the Emperor. All decisions ended up being made by the Shogun and the Emperor was forced to agree.

Prior to Shoguns the Emperor held all the power but was much more than a figurehead.
